This is most likely a problem with the player you are using to watch your clips after encoding them. Set any subtitle or chapter info you want for this particular movie. I'm not meaning to sound like I'm having tunnel vision regarding size and bitrate. It takes multiple steps and I sometimes miss or choose the wrong subtitle file. My script leverages the name of the directory that the files are dropped into to rename the file itself, then Filebot attempts to identify the file based on its name.
